My paid invoices are already paid so I cannot match them to my Stripe payment when it arrives - how should I be treating this?

In the end I just clicked on the payment at the bottom of the invoice and chose 'remove and red' and then matched the money received from Stripe against the deposit received deposit and added an extra under bank fees for the difference.
