I think I had made a loopback through the router as I wanted different VLANS to be able to interract and gone a step too far. I have removed the interLAN links and this issue seems to have been resolved.

Just as another note - the LACP timeout needs to be set to short with Windows LAGs in these situations and I had forgotten to check after resetting the switches and I was losing RDP connection to LAGged servers every few seconds....
